My harley parts man said you need to be careful when adding amps to the stock HD radio. he said some amps make it so the handle bar control quit operating, he also said BikeTronics is a very good plug and play system, do the J&M speakers and amp work OK with the handle bar controls?

The handlebar controls operate the radio only and since the amp is connected to the output side of the radio it has no affect on the controls. Many members here have amps with no problems--J&M, Hawg Wired and others. The only issues with handlebar controls not working is when you change the head unit from stock HD to aftermatket.

My J&M amp was plug and play.  I have had zero issues with the handle bar controls since adding the amp

Has anyone had trouble with when replacing the factory speakers with the heavier J&M breaking the speaker mounts?

I had the Hawg Wired speakers and those are way heavier than the stock ones...no problems here....had them on 2 bikes.

Has anyone installed these speakers on the 2011 SESG, replacing the upper and lower fairing speakers?  If so, what difference, if any, did it make?  I like the new system but think it could use more bass response and it could be more clear at volumes above about 50%.

Had them on my RG now for about 6 months, no problems!!!  Great sound without the amp!!!

As I understand it, the speakers on the 11 SESG are not only greater in quantity (lower fairing speakers) but also different than the stock speakers on other batwing fairing bikes.  The amp is also different.  If all of that is correct, I am wondering if what we have on the 11 SESG is equivalent to the Hawg wired setup and whether I can garner some improvement by simply going to the J&M 7.25s???

I know that the 2011 SESG setup sounds better than the stock FLHXs and the Electraglides as I have compared those.

J&M is in the process of making a complete kit for the SESG2--upper and lower speakers and a new amp if you choose to replace all. I was thinking of trying just the fairing speakers on mine first to see how it sounds.

That is good to know.  I will wait for the specific replacement "kit" and try that.  We just had an odd 58 degree day and I was able to post another 150 miles.  Good time to really listen to the stereo.  It loses fidelity at volumes around the 50% and up which is where you need it for highway speeds (70 plus).
