Took 2011 CVO Road Glide Ultra, in for cam upgrade, went with Genesis 577, and lifters. One of the stock lifter, was about to lose the clip that holds the plunger in. The bike also has dresser duals and 4" reinharts, only came up with 90hp&106 tq. This is after the bike being on dyno several times, they were having software problems. I had them check to see if it was sumping,what else should I have them look at?

I don't know what you should check , but I can give you numbers on my cvo with 577 cam, drago exhaust, and TTS tuner ... 110hp and 125tq.

I'm just wondering, if they might have, the cams off a tooth or something.

Just from doing so much reading, I'd take a guess at your pipes. I have the same bike with the D&D Fat Cat on it with stock cams and the SERT. Just recently had it properly tuned and came up with much better numbers just about 95 hp and 116 tq.
