For Christmas I got the HD Chrome Bolt Kit that are supposed to replace the forward bolts that attach the tank to the frame. The first one in with no problem, went to install the second and the bolt would not catch the threads of the frame. Decided to switch the bolts around, same problem with the second bolt. Chrome Bolts are longer than the standard bolts that came installed on the bike. The do not fit!

Went to a HD Dealership and noticed on the '08 standard Ultra Classics that they have a black rubber cover that covers the ugly standard bolts, ordered them...

Anyone else run into this problem?

was the original a bigger diameter on the side that the chrome would not grab on?

Your bike didn't come with the covers, mine did. You may want to talk to the dealer maybe they removed the during set up thinking they didn't belong there.
