I noticed that my 09 ultra doesn't start now when you put in the clutch. It will only start when in neutral. Has this happened to anyone else?  Is there a switch for this up inside the left handle bar switch housing or clutch.

Yes, there is a switch.  There is another thread around here somewhere that discussed this and the fact that several folks have had defective switches (known part quality problem).
