New pads should be installed anytime a new rotor is installed.  Usually, pulsating can be attributed to a warped rotor.

Ordered new brake pads from surdyke.Gonna change the housings to Arlen ness chrome.Hopefully this will solve the problem.I have noticed that one pad is not touching the rotor and the other is.You can put a business card between them when the brake is not engaged that is.Should they not both be against the rotor?thanks for the help.

Absolutely, both pads should be in contact with the rotor.  Are you sure your caliper housing is free floating?

Well, when you pull the brake ,the pad pushes to the rotor then when you realease it it pulls back with that gap.
