Annoying vibration

2016 flhtkse and forgot it was on cruise control when I realized I was in 5th gear. I tried shifting into 6th and it shifted hard still under a load. As soon as this happened, it got a nasty vibration. I have not taken anything apart yet and waiting on a bike jack to come. If anyone has any experience in this happening, please give me your thoughts. Doom and gloom me thinks the crank twisted but wondering if I might have jumped a tooth on the cam. Thanks in advance.

Cam slip is slim. But the flywheel, very possible. Did it make noise?

Yes but at 55mph, it is difficult for me to hear. I still ride it and either I am getting use to it or it is wearing in. I will be taking the engine apart when my jack gets here and figured to dial the crankshaft. If I don’t see much wear on the cam plate, I might even pull the gears out of the tranny and see if I cracked a cog. It seems to be more predominant under a load or with a passenger.

My experience with manual transmission problems usually does not involve a serious vibration. That is usually from a large rotating mass. Such as flywheel or clutch.
I would check the primary side chain adjustment first. It's easier to check.

Did the engine over-rev when you made that rough shift into 6th, as in high enough to float a valve?  How much shock was involved when you made the shift? 

I'm thinking you might want to start out checking some easy things first, like neutralizing the motor mounts and exhaust system to assure you don't have any binding or alignment problems which can transfer excessive vibes to the frame.  A compression and/or leak down test could help determine if you might have a damaged valve which could lead to cylinder balance problems which in turn cause rough running and vibration.  I guess my point is that there are other things besides the flywheel assembly that could have been affected.

this is on a different note, even though you had cruise engaged, when you pulled in the clutch to shift into 6th, the cruise should have disengaged.  front brake, rear brake, throttle roll, switch off, and clutch pull should all disengage your cruise.  I believe if you accelerate above 10mph over what your cruise is set at, it will disengage also, but don't quote me on that one....

Lets keep it simple. If it is a valve problem he would have more than a vibration issue. There would be a serious performance concern as we are talking two cylinders here.
The 2016 year model has a very improved engine mount hardware not likely to cause problems.
The exhaust on the other hand if it has been replaced could have loose mounting.
My 2009 ultra had a loose pro pipe mount at the trans cover.
My 2002 roadking had a above normal vibration I put up with for years because the flywheel (crank) was tweaked alittle.
Never failed though because of the good ole torrington bearing hardware that was still in place. (last year of that).
Other possibilities are if you ever hit something and bent the crossover brace under transmission causing interference fit issues.
Your description of when it happened is a key piece of the puzzle. Something moved,twisted or broke from a stressful event. The primary auto chain adjuster may have tighted up to much from the stress. That could cause some extra vibration due to all the different run out of various parts if it's tight.

I cannot believe the amount of lateral movement in the crankshaft . I am having this welded and trued, 117 kit, t-man 625ps cams and a port job. Haha, maybe it would have been cheaper to have tightened up the exhaust.

It's the comp nut that tightens and holds it in place on roller bearing cases.  Lateral movement is normal.
