You looking for the Kelley Blue Book, NADA or the unrealistic expectations many internet sellers want to get? If you're selling it, then it all depends on the mileage, modifications, time of year, region and how bad you need the cash or how quickly you want to move it .
In addition to the Thunderheader exhaust, the seat, risers, air-cleaner cover and handlebars(?) have also been swapped. Since it's a special edition model/year it would help if you have all the original parts that were swapped out. I bought a stock green FXR3 with 24K miles two years ago for $5K. It was an opportunity that I couldn't pass on.
I would put a reasonable expected value range at $6K - $8K.
