Central locking system with baggage removal kit

I've recently installed luggage removal kit at my local dealer on 2018 CVO Ultra Limited and ended up with the central locking system for two side bags disabled.
I'm not sure that it has to be that way, probably just my dealers tech lacks an experience/knowledge to install it right?

Has anyone installed removal kit on their CVO Ultra?

Can you provide a link to that "luggage removal kit"?  I've never heard of it, and can't find anything with that name on Harley's parts and accessories website.  Or are you talking about installing a detachable mount for the Tour-Pak?

Make sure the harness is plugged in for each bag correctly (should snap together). Its behind each bag.

There's nothing about the detachable mount kit that would interfere with the electric lock function, especially the part for the saddlebags.  With the Tour-Pak installed on the new detachable mount, does the electric lock for the T-P work?  If it does, the electrical locking system is working and I'd second kojak's suggestion to check the electrical connectors to each saddlebag.  The technician probably removed the bags to work on the bike and just forgot to reconnect them.

as I understand the problem is around aesthetics- the wires are visible once you remove the central bag. Should you accept the ugly looks of visible wires or is there a way to hide them other than disconnecting from bags and pushing under the seat pad?

When I had a detachable tour pack, the only place for wires was under the seat.  Careful not to pinch any.

On my 2015 CVO Road Glide Ultra, I did not use the HD kit for quick detach tour pack.  Had I used it, it would have left the bag looks not working so you can hide the wires.

I have a write up of how I did mine.  Its in this thread.  http://www.cvoharley.com/smf/index.php?topic=98618.0  In the thread I explain how I get the two pair of wires for the bag locks out of the main tour pack harness and wire it to look good, tour pack on or off.
