Your shifter shaft mod on your primary case with greese fitting. Is that the seal you replaced?

No mate,  it was this little sucker that requires a  full primary strip down to replace.  ( location next pic)

Location is on the transmission behind the inner primary case

The reason I asked is because it looks like you have a seal in the front shifter shaft. My bikes dont have that or the grease fitting. Did you mod that?

There's a bushing on each end of the housing that the front shifter shaft rides in.  Some have grease fittings and some don't.  It's a popular upgrade to drill and tap for one.

It does look like a seal but it's acctuley a rubber damper too cushion the vertical movement would be my guess,  and yes I did do the grease fitting mod. I did it when I had the primary off.

When I pulled the primary that shaft was almost seized in with oxidization and bone dry so I fitted the nipple.

Im about to upgrade my compensator to the screamin eagle version. Looks like I need to do that mod while performing that operation. Thanks for the input.

You'll see there's two bushings in the bore hole one at ether end.

You may want to have a look at up grading that little shifter shaft seal on the transmission  as you have the primary case off. It's not a big deal to change use a flat edge driver too punch through the seal and pop it out then  a 10mm or a 1/2inch deep socket to put the new one in.
A Warning! 
Tape the spines at the end of the shifter shaft as not to damage the seal when putting it on .  They say to drive that little  seal home (till it seats) by doing that the new seal is seated in the same place on the shaft that the old one sat at. "By doing that it could, not saying that it would  but could leak .

I'm say this because I did what it said too seat it home I got it all back together and the oil seal DID leak I had taken all the precautions.  After taking the new leaking one out (for the second time) I DIDN'T install it all the way (left it a little bit proud) then it didn't leak and is still good.  Thought I'd mention it that it could save you pulling it all off again
