2001 Road King Classic fuel injector or air problem while crusing in gear
Starts OK, Idles OK, Accelerates OK, but when riding in 4th or 5th gear 50 mph the bike pulsates like it's choking or misfiring?   
Have already checked and replaced most things it could or should be and yet it still does it.

2003 is a Delphi bike while the questions come from a 2001 Marelli bike.  So many things different. 

Start off with the basics.  Your issues only present at cruise speeds?  Does being under a load make a difference or not?  If so that impacts the potential diagnosis. 

How many miles since a fuel filter change?  Sure you're maintaining fuel pressure (line in the tank will sometimes perforate)?  How old are the plug wires?  Checked for vacuum leaks at the intake seals and the various sensors on the intake manifold?  I've seen (twice on other's bikes plus once on one of my own) one of the two fuel lines on a Marelli bike collapse internally and cause a driveability problem.  There are many "basic" things to check before digging deep.
