I just bought a 99 FXR3 CVO Dyna Super Glide, what's the difference between a stock 99 FXR3 and the CVO?

They did not make fxr's in 99. They went out of regular production in 95. Your bike is not a Dyna superglued model. The dyna is what replaced the FXR.

The information on the document I downloaded about the bike being a Dyna Super Glide must be misleading however, I do have a 1999 Harley FXR3 CVO.
I still ask what's the difference between the FXR3 and the FXR3 CVO?

I have no doubt you have a 99 fxr3. Regular production fxr's were not made in 99 so there is nothing to compare to.

ALL FXR3's are CVO's. There are No "regular" FXR2's, 3's or 4's.

The FXR 2,3,4 were the first bikes used for CVO,and the last time the best handling bike Harley produced was ever made.

You've got all kinds of things confused there.  CVO is Custom Vehicle Operations.  Just a fancy name for a very non-fancy manual production line (literally bikes on wood carts) that started the CVO production.  It was a Harley operation.  In a building disused at the York, PA plant.  Started by the P&A side of the company rather than vehicle manufacturing. 

1999 was the first year of the CVO bikes.  They didn't even begin picking up the "Screamin' Eagle" nickname until 2000 with the SE Road Glides (triple red was the best that year; it's true).  In 1999 it's also the case that the best of the two CVO models was the red FXR2.  It's much cooler than the other production color (which we shall not name here) even though that other production got more chrome.

By the way, the "SuperGlue" was a special model released at the winter dealer show in 2001 as a 2001 1/2 model.  It had Marelli Delphi ignition, reverse gear, and was the upsized version of both the narrow glide and wide glide affectionately called the "Fat Glide." 

FXFASGSEG  (FX Fat Ass SuperGlue Screamin Eagle Glide).  Deadpool had one.  It was cool.

That CycleWorld article is actually decent.  Especially as FXRs fade farther and farther into history they're either forgotten or collectively remembered with the Dynas.  Some databases don't have separate columns so the FXRs have no place else to show up other than with Dynas even if someone does know the distinction.

You've got a cool bike no matter what it might be called.  I had a couple of FXR bikes back in late 80s or early 90s but didn't treat them as anything special.  Rode them in to the ground and moved on.  Have been interested in an FXR2 for a long time and finally scored a good deal on one very recently.  Mine has only been home with me a month or so now.  So we're in something of a same boat with new-to-us CVO FXR bikes.
