You’d have to go with a high level input (speaker wires in & out). Or send the head unit off to have low level (RCA) outputs installed.  The high level is not going to sound as good and the low level pre-amp volts are going to be too low….either way, I don’t think you’d be happy with the sound.  Also you have to find components that work with 2ohm speakers, where most quality speakers are 4ohm.

So if you go with an aftermarket head unit, pre-amp volts are key.  You want at least 4 volts but 5 would be better.  There may be units with more but 5 is the most I’ve ever seen.

In my 05, I have the Rockford replacement head deck, MMATS 6.5 fairing and lowers, pushed by a MMATS amp. Sound deadening sheets applied to fairing and lowers packed with fluff. Loud enough for doing 90mph. Mixed review on head deck. It's fine, just is a little quirky at times (shuffle goes back to folder from all) Do it again? Sure. Like the look of the new Soundstream head deck but, the preouts are low voltage if I remember correctly. Speakers and amp are 1st class. Loud and clear with excellent range.

Look for class D amps.

Hope it's not too late, but I bought for my CVO Road Glide, a Soundstream Select Reserve made exclusively for the older Road Glide fairing.  It has a 7" screen that's easy to see in the bright sunlight.  It used about 80% of the original handlebar button controls.  All that you need while driving.

They NOW make one for the '98/'13 Batwing fairings.  The screen covers your Harley indicator lights, so they incorporated an additional area above the screen for these light functions.  Expensive, but well worth it.  There are places cheaper than Soundstream directly, but this will give you all you need to know.  I hooked mine up through my J&L 200 watt amp.  The speaker lines would not work though the amp and head unit.  I had to use the line level phone jacks directly to get the sound to work correctly.  But it now works awesome!
