Upgraded Audio System question

I have a 2012 SE Ultra.  I am upgrading the Audio, keeping the HK Head unit, I replaced the front  speakers with RF P1675 6-3/4'' and Rear with  RF P165 Speakers and adding a Rockford Fosgate PBR 300 4x Amp (installed on top of radio). I used the RF wiring/bracket kit which makes it easy, just plug into the existing wiring harness. That is done but!! My plan was to remove the stock Tour pack Amp, got it all apart and found a lot of things are wired thru the main harness from the radio to the amp. But my question is, if I just plug and play leaving the stock amp in place and in use.  Will this work with both the old and new amps together? If not, how should I go about removing the stock amp and what about the wiring?  The amp itself is easy to remove, just what about the wiring harness?

I just wired an arc 125.2 into my 2013 roadglide.  what I did was to unplug the plug going into the amp, not coming out of the radio, and used a new plug and wired in the speakers, power, ground and aux power.  effectively, this took the stock amp completely out of the equation, but if there were any wires going to other sections of the wiring harness, didn't affect them.

the wiring diagram was indispensable for this.  if you don't have one, I have one for a 2013 se ultra.

Hey skratch,
  Thanks for the reply.  Where did you get the the new plug?  Did this allow the continued use of the rear controls (volume/channel) on the rear pods?

I ordered the plug from hd.  housing and pins, ran about $10.  course, I had to put it together myself.  its a 16 place connector, about 4 inches out from the amplifier.  seems instead of plugging directly into the amp housing, they ran the wires out a little then put the plug.  I've already put the fairing back on, or i'd take some pictures for you.

the part number for the pin housing is 72167-07bk.  the pins themselves are 72169-07.  I ended up using 4 for the speakers (l & r neg and pos), the power, the ground, and the remote amp turn on.  was able to cobb up a nice little plug and play harness.  unplug the stock amp, plug this harness in, and hook it up to the speaker, power and ground on the new amp.  best part, not having to chop up the stock wiring harness.  can easily go back to stock if selling/trading the bike.

here's the wiring diagram that I used.  plug 149 is the the input to the front amplifier.

  That is great information.  Especially the diagram will be very helpful.  I will have to make a run to my local HD dealer next week.

that diagram is for the 2013 cvo roadglide.  it may or may not be the same as the se ultra.  was just showing it for clarification on what I had done.  after a bit of digging, I found one for the 2012 se ultra.

I ended up using the Rockford Fostgate Install Kit for Harley Motorcycles.  Just plug and play into the OEM harness. Works well.
