can a power commander cause a cylinder not to fire??

This is the 2nd time it's happend to my buddy Bob..  he even had the injectors replaced about 2000 miles ago and today it happened again. I know he has a PCIII in there.  Could that be his issue? He made it home today on just the rear cylinder and he did say he was getting spark to both,,, Any suggestions? He has an 03- 95 cubic inches,,S&S 570s too..   thanks.

It relays signals to control both spark and fuel.  Especially if the problem is as persistent as you describe it's easy to know for sure though.  Just unplug the PCIII and plug directly back to the ECM.  Bypass the PCIII for a short hop and you know for sure.

In '08 when I bought my new '08 SERK, it was a first of bike in that it was an all new wiring harness along with ABS.  Power Commander did not yet have a PCIII available and then in December they came in.  I got one of the 10 or so that were made.  Later that spring while riding I developed a miss and then it started to spit and backfire.  This went away after I stopped and restarted the bike.  It happened again shortly there after, again for just a short burst.

I was on I-40 on a Saturday afternoon here in St. Louis going to the dealership to have them take a look at the bike for that reason.  While cruising in the left of four lanes the bike started to backfire and drop a cylinder and then just cut out completely.  It would kick back on if I restarted the bike for just a bit.  Now try to get through traffic from the far left lane to the right shoulder is not easy in this kind of traffic and my wife was freaking out big time.  I eventually made the trip to the shoulder.  There I was without any tools.  I had a mini screwdriver set in a knife but it was too pointed to loosen the seat bolt.  I ground down the end of the Phillips head on a concrete guardrail post until I could get enough bite on the bolt.  Eventually the seat came off and I did what Don said, I unplugged the PCIII and went right back to the ECM with the harness. 

The bike started up and ran great.  When I got to the dealer they told me that Power Commander had some issues with their first off PCIII's for the '08 bikes.  They gave me a brand new one and used my map from the dyno tune on the original PCIII.  After that I had no backfiring or missing.  I’m not sure what timeline your PCIII is.  If it’s an early ’08 it could have the same issues mine did, but the dealership said that Power Commander contacted them that they had found a potential issue and they were replacing the units no charge.

YES, a PCIII can cause lots of issues with your ignition on your bike.
