2005 screaming Eagle Electraglide, hesitation issues

I have taken my bike into 2 dealerships and they can find nothing wrong when they test drive it. You can be cruising down the highway for 20 to 30 miles and not have an issue, then all of a sudden the bike will hesitate 3 or 4 times and you give it gas and it goes away and may run another 20 miles or so and do it all over again. Or you can get off the exit ramp and go to take off and at the top of your rpms before you shift it will miss unless you really get on it. Plugs have been changed and its been inspected by 2 dealerships and they have no answers. I was thinking maybe fuel filter? I am tired of taking it in and getting charged 85$ so they can look at it and not be able to give me any answers. If anyone has had a problem like this i am all ears.

How many miles on the bike? 

From the facts known fuel filter is as good a guess as any.  If you try that first carefully double check the fuel lines in the tank also.

My experience with fuel filters being partially clogged was that it would accelerate until it seems to hit a wall, your description does not really fit.  Especially since you can really get on it and it does better. 

Sounds more electronic, but just guessing there, might be as simple as a bad (as in old) wire, plug wire, etc that could be going to ground sometimes and not others.

If the fuel filter and internal fuel line hasn't been changed yet, then definitely do that even if it's not the cause of your current problem.  At 43k miles, if it hasn't been done it is WAY overdue.  And the actual fuel lines developing pinholes is the problem I'd be more inclined to suspect with those symptoms, as opposed to fuel starvation due to a clogged filter.

Do you have any type of piggyback tuning device on the bike, like a Power Commander or one of the little boxes from one of the various exhaust system companies?  If you do, check the connections.  Power Commanders have caused many a problem over the years when connections become corroded or otherwise unstable, for instance.  If you have one of these devices, simply disconnect it and see how the bike runs without it.

'Haven't had any problems like that w/ my '05.
Could it be water/debris in the fuel tank? I would at least drain the tank, look inside and refill with known good gas, to eliminate that cause, if you haven't done that already.
