I would use a black hot topper over a bolt, or just paint a bolt black.

First thing I'd do is thoroughly clean the holes and then apply paint, to prevent corrosion.  Then there are plenty of possibilities, like installing plastic or metal hole plugs you can find in hardware stores.  Black, chrome, whatever your heart desires.  You can also buy the correct size bolt with a nice button head, in black or chrome or stainless, etc..

Depends on the look you want. I couldn't stand the fugly black so I got the Kuryakyn frame cover, have 3 chrome bolts in the passenger foot peg holes, 1 more spot, I'll probably just leave it or get a sparkly to cover it :)

I bought a couple of stainless steel bolts from the hardware store but then changed my mind and used two willie g skull license plate bolts instead. You can't have too many WGS's on a harley, IMHO!
