The factory part number for my '06 CVO Ultra is: 29442-99E.

My on line search has found A, B, D and D versions, but no 99E. However they all look the same from the pictures.

Is the "E" just the most recent version, thus allowing the D and others to fit?

You can find the "E" version at Harley dealers and I believe the MSRP is around $42.  And yes, you are correct that the E is just the latest revision level of that part and replaces the previous versions.  It's a washable synthetic fiber element (dry, not oiled), so if yours is just dirty but otherwise physically sound, you could just clean it.
