From the power graphs, I would initially say that your air fuel is definitely looks to be off.  Do you have a run showing the air fuel ratios for both cylinders?

Too bad its not accurate. The lines dont cross at 5200.

Too bad its not accurate. The lines dont cross at 5200.

Could that be due to the use of Newton-Meters vs Foot-Pounds?

English:
Power [HP] = T [ft.lb] . RPM / 5252

SI:
Power [HP] = T [Nm] . RPM / 7121

Estimates from dyno:
@5200 RPM = 115 HP
@5200 RPM = 160 Nm

HP = (160 Nm * 5200 RPM)/7121 = 116.84 HP

No matter what program you used to generate the chart, there seems to be quite a dip between 2500 and 4000 RPM on the torque curve.
I wonder if tuning can smooth that out?
How does the bike feel on the road?

Any chance you can get the Dynojet run file (runfile002.DRF) from the tuner or that they can reprint it out for you in lbs.   As you will see the curve looks relatively the same in this comparison of a run file that I did, but the N-M doesnt intersect on the graph.   This is the same run file the only thing changed was the output from tq lbs to N-M.

A side question I have is are you really sure they tuned the bike, to give you a print out and say it is done with only 2 run files seems a bit off.   Even with the tuning software from Power Commander it takes several runs to get it right then you have to play with timing etc.

Ftlbs = Nm * 0.737561

The tune seems to be off.
