Would you do the v tune with the stock headpipe?  It's 42* with a nice rain, snow mix here so there isn't a real rush.

Only if you wanted to... guess it would depend on how long of a wait it will be for the X Pipe and how much riding you will be doing.

It won't hurt anything as long as your VE's are close but how do you know? I ran my SESG for a few hundred miles and it only drank gas. Ran good but it burped and said thank you when I filled her back up. It's much better with some VE runs now.

Steve said that it would be this week  but given the info supplied by you about him being a little banged up, I don't know. 
On another note, I'm not afraid to take on most mechanical tasks like changing pipes etc. but I have to admit the whole v tune process is a little intimidating.  Would you say that it is doable for a average backyard mechanic type?

Very doable

All you need is a laptop and the cables. Read the instructions. it's as easy as pushing buttons.

Got an email from Steve this AM and the x pipe is still 10 days out.  Weather permitting, I guess I'll try a couple of v runs with the stock pipe.

There were a few maps that he forgot to reset that window while on the dyno, always check your map before you go riding.
I had the same issue when I looked at one of my tunes, he emailed me as soon as he caught it!

I asked Steve about the Adaptive Knock Retard on his map being set to zero. Said it was on purpose, not an oversight. The Anti-knock will protect the motor but he was having issues with the timing retarding for no reason. Setting the AKR to zero fixes that.

I'm not the guru, he is by far. So I will be setting mine back to zero.

I totally agree with Mr. Wizard. I have run the rhineharts and others for years and just got tired of the noise on long trips, which we seem to do more than the short runs. The info from this site pointed me to Steve @ Fullsac and he set mine up for me at his place in Lake Havasu City. Great job, love the sound and I don't have to wear ear plugs anymore. Used to be ear plugs and a hawg wired system to be able to hear the radio over the pipes. To each his own though and wahtever sound preference. Fullsac rocks!
