You can check fuel pressure by tapping into the line that runs between the tank and fuel rail on the throttle body.  You just need to get your hands on spare fuel hose, then cut it and tee into it.  Here is a photo...

I had a similar problem, exhibiting similar symptoms last year on my '07. It turned out to be a spark plug wire that chafed through while vibrating on the backside of the horn mount and intermittently grounding out

So I pulled the plugs, checked the wires, no chafing on the wires and the plugs look like they are burning clean. The bike has 40k miles on it now, but it is probably time to get a new set in the bike. Figured I'd start with the simple stuff first. One of the plugs are more white than the other on the insulator tip. Of course I did not notice till I had them both in my hands, and I don't which cylinder it came out of. A white insulator means that it is burning to lean correct? They should look a light brown color if my memory serves me correctly, but I may not be. Any ideas? Also excessive heat can cause the insulator to burn white, and it was also running like crap the whole way home, so perhaps it happened then?

When I pull the fuel system out, is the fuel filter cleanable or is it a replace item? I just called the parts dept and here is what they said,

6R12 Spark Plugs      $3.95 ea
Fuel Filter               $81.52
Fuel Regulator         $39.73
Fuel Pump              $253.75     (got this price, just in case)

So I think I am going to start with new plugs, and a new filter and regulator, and see if that helps, also going to dump the fuel in the tank just to make sure there is no garbage in the tank, and replace with new fuel. Anything else I should do?

Make sure to check her for an intake leak. Seen it a lot. May be why one plug is significantly different in color

While you're in the tank, inspect the internal fuel lines for pin holes.  Sometimes, a fuel line will rub against something inside the tank and rub a tiny hole thru the line.

I have been so backed up at work, I still haven't had the chance to look into this, poor girl is just sitting in the garage helpless still... I am hoping this weekend to get her back up and going.

Bad fuel pump was to blame, no fuel pressure apparently. Thanks for all your help!

Glad you found the problem. Seems odd that it ran better at higher than lower RPM's with a bad pump though

Yeah I agree, but it was the culprit. I re-built the entire thing, new filter, pump, etc. The hoses seemed good, no air leaks so I left them alone.
