For those with a new FLHXSE with the twin amps etc...
Is the sound quality from the rear speakers better when the bags are full?
Or empty?
Or doesn't it matter?

Knowing what I know from car audio it would probably get better bass response with the bags empty.  I would sure hope Harley engineered the speakers to sound good either way.

You didn't mention what year you're talking about.  The 2012 SE3 is supposed to have HD's best stereo components and design.  Sitting still is is quite the impressive driveway stereo.  At speed is is just more noise to go along with the wind and exhaust and top end rattles.

I cannot call Bass Response anything more than a portable stereo.  It's just not there full, empty, sitting still or moving.

The cheapest Bose system in a Mazda 3 puts it to shame.

Have you had the chance to hear the set up on the 2015? Its rather impressive for stock.
