Are there any instructions in that huge Boom manual about resetting the system to the original factory settings? Many electronic items and even software has such a reset feature, and if the Harley system has one I'd recommend trying that, then install the latest software update before you make any customizations to anything. Maybe the reason some updates only work on some bikes is related to your customized settings, or a software corruption that the update doesn't fix. Starting from a totally clean slate for the software and any user settings would at least eliminate that possibility. Then if the update still doesn't fix the issues others claim were fixed on their bike, you would have some ammunition to take to the dealer when you demand they replace the hardware until they fix the defects. If it isn't the custom settings, and it isn't software conflicts, then the only thing left is the hardware, right?
