Good morning njke2000,

It's same for me, I don't like the original sound on my CUSE2.

It seems that its possible to swap the stock with SE exhaust without change calibration.
I read that in a topic on this site.

I'm not a specialist and others members would be best advisers with their experiences.

You didn't mention if you had a 2007 CVO or not, but assuming that you do, these bikes are running extremely lean so anything that you do whether A/C or exhaust will cause something to change. I would do both together and then get at least the Stage 1 download. Just my .02 worth. The sensors are very narrow band, so don't expect great results. However, say that may raise a response, which equals to more information.
