Sorry if this has been asked and answered...I get lost in here jumping around! It is more adddictive than Wikipedia!!

Anyway, thinking about FINALLY getting rid of stock headers/pipes on the 09 FLTRSE3. Stealer says they will do it, but I have to buy the SERT. I know the bike would have to be retuned, and don't mind buying it if it is any good, and I know there are other tuners, so first question is: Any negative experiences with the HD SERT? My second question concerns the al;ignment of the D&D pipes (yeah, going for the ghost pipe). How well do they line up with the round cutouts on the bags? Last question, can I keep the breather that came with the bike, or am I going to have to upgrade that as well? Any help is appreciated, and thank in advance.

Keep the breather.  Buy the Mastertune TTS from Fullsac with a download for the bike's configuration (would not go with the SERT)

i.e. D&D, etc

The bikes that I have seen the ghost pipe looks good. And it aligns.

You should be good with keeping the breather. 
I would also suggest listening to a D&D first.  They're not quiet and they have a unique sound depending on the rpm.
Unless they've changed the style from the early 09 models the slash cut that follows the contour of the bags leaves just a little to be desired. Mine needs about another inch to be perfect.
I will say that I'm very happy with my D&D, it's a little loud but the performance and fit is "aclass". :2vrolijk_21:

The aircleaner that comes stock with your bike is the Ventilator from the accessory catalog.  It is a "high flow" air cleaner, and you don't need to change it unless you just want to.  The only thing H-D sells that flows any better, to the best of my knowledge, is the Heavy Breather.

If you aren't into ticking off the neighbors, I'd suggest you opt for the "quiet" baffle on the FatCat.  It's not all that much quieter, but the wrap on the baffle does cut the sharper edges off the sound.  If you're into stealth, like sneaking home from the club at 3:00 am, I don't think even the quiet baffle will help.  D&D has a well earned reputation for excellent fit and finish, among the best in the industry.

As for the tuning device, do you have any plans to actually use it yourself, or do you intend to let someone else tune the bike?  If you aren't the hands-on type, you need to first find a reputable tuner and then let him help you decide on the device.  Sort of the way you go about getting a knee replacement; find the surgeon first.  If you like to play with this stuff yourself, the TTS MasterTune seems to offer more capability than the H-D SEST (it's the same company that originally designed and provided the old SERT for Harley).  These "devices" are really just software and a communication interface that allows someone to change the settings in the stock ECM.  One nice thing about the TTS system is that it lets you save the stock map, so you could revert to stock without leaving a trace if a warranty issue were to come up.  Unless something has changed recently, that hasn't been the case with the SERT/SEST.

BTW, if your dealer is just trying to sell you the SEST and a canned map instead of a custom dyno tune, I'd pass on that offer.

I don't think I want to pursue this "hands on". Anyone know of a reputable tuner shop in Northern VA that could do all of this? Would love to find someone that had experience with the TTS and D and D.

I hear these guys are pretty good, http://www.devildawg.net/ located in Chantilly.  There is also Skips Custom Cycles in Winchester, Skip does really good work but he doesnt tell you much and you dont get your AFR or tuning file.

I have the D&D HD SERT and the stock breather and dyno tune by Tilly HD in Statesville NC and it runs great,sounds great ... when you order the pipe from D&D tell them its for a CVO SERG they will make the pipe about 1.5 inches longer to go beyond the bags .. the fit great also you may have to tweek the ghost pipe a little but its no big deal...  I am a pickey sob  ,but the D&D made me a happy boy....... :) :) :)

I have the D and D 2 ito 1 Boss with Ghost Pipe, alignment is perfect, I also have a SERT it took me in excess of 6 hours of Dyno time to dial it in. The bike to the rear wheel has 97.6 HP and 113.8 TQ and I am getting between 42 - 46 mpg riding 2 up. I'm happy. I automatically check the tune every six months.

FLTR--that's interesting...HD dealer said they would charge a minimum of 6 hours for dyno time, and I thought that was high. Maybe not, given what you went through. Thanks for responding.

When I had my SERT tuned it had took over 200 mile on the Dyno.  I don't recall how many hours it took
