Irregardless of model and year, if you swap out the stock mufflers for free flowing ones, even if you have the vehicle remapped and a bunch of other issues you will get some decel popping. It's caused by cold air running back up the muffler. It's worse obviously on a cold morning. Hoist took Cybil to Maine to some guys he'd heard about that tune bikes much the same way boiler techs tune the burners in a big industrial boiler system. Lots of tech talk involved but it has to do with less than 100% burn of the air/fuel charge in the cylinder heads etc. The popping on your decel is essentially that. Inefficient burn of air/fuel mix caused by the cold air running back up your pipes. When you hear people talk about anti-reversion in regards to exhaust systems this is what the issue is. Some systems have cones in them that are designed to prevent this backflow of air. Bottom line is there's a hell of a lot involved with getting a motorcycle engine to run properly. When you alter what the factory did even in one area, a whole lot of other issues then become affected. This entire website as regards how our H-D's run could be said to have it's basis in the old "da hipbone's connected to the thigh bone, the thighbone's connected to the shin bone ; dem bones dem bones dem dry bones "

What happens to the warranty on the bike if you put the Fullsac pipe on and have it tuned?

Since HD dealerships have Dyno machines, sell aftermarket headers and mufflers (which they encourage you to buy), and sell tuning devices, it would be kind of hard for them to deny warranty coverage on something that probably 70-80% of their customers do to their bikes.  If you replaced the ECM with somebody elses version, it could get a little more sticky.  Basically, the burden of proof is on HD to prove that any modification to the bike was a direct cause of whatever failure occurs.  Even back in '07, when they were having so many problems with the 110" engines, I don't recall them ever denying warranty work due to pipes and a tune.

In fact, a valid argument could be made that by doing pipes and a tune, it makes the engine MORE reliable.  They know that.  But, they have to meet EPA standards, so the bike comes stock the way it is.  By altering the pipes and getting it tuned, you're definitely in violation of emmision standards though, but I don't know of a state that does sniff tests on motorcycles.

But, I'm not going to tell you that HD couldn't deny warranty coverage...I just can't recall them ever doing so to anyone on this site.
