The only time my bike sees the dealer is for warranty work.  Anything else I either do myself or bring it to HD-Dude's (Jim).  Costs a LOT less, and I know that all of the work is done and done correctly.  Find yourself a non-HD mechanic that you trust...

Sould not matter if it is .007" or .07" of runout - it is still warped.  Period.  And this is a safety issue.  If the pulsing is so bad you can feel it then you do not have maximum braking ability since pads are not always in full contact with the rotor.  Glad they are taking care of you but this is just too much.  You (and we) should not have to deal with this kind of stuff just to get our bikes the way they should be.

Update to my pulsing rotor problem: Had the front tire replaced and asked the tech to check the rotor runout. Right side:.002-.003. Left side: .005. Had him replace the left side and leave the right. Fine. Put a few miles on it and thought I felt a slight pulsation again. Checked the runout myself. Same exact measurements as before. Called the dealer and the gave me another rotor. Installed it myself torquing it to spec. Left side runout is now 002-.003. Feels pretty good now. I asked the dealer how many rotors do I have to put on before I find one that's true? He didn't have an answer. Doesn't seem to be any brake drag. This is the second left rotor on this bike. First one was replaced under warranty. The left inner pad wears more than the rest of them do. I have been cleaning the caliper pistons every few thousand to free them up. I am shopping for aftermarket calipers that won't hang up. Any suggestions out there?

I'm not sure I completely understand the pulsing. Every time I put my brakes on to slow or stop, I would have a pulsating feel in the front end and front brake lever. I went to dealer for service and explained my concerns...turned out the steering head was loose. Could this be a cause for pulsing?

 :-? Any  repete warped rotor problem may be caused by sticking caliper pistons. Make sure all caliper pins and pistons are checked.
