I finally got to pickup my CVO today and overall am very happy with it. I just have a few questions that hopefully youse guys on here can help me with.

Does the ECM on this bike come flashed for 110 stage 1 or?

The stock windshield kinda sucks but I do like the darkness of it, does anybody know of a replacement taller plastic that will fit the bracket?

What are they stock cams for this 110?   255's?

Didn't the CVO's used to come with an indoor cover?.

The CVO comes stock with 255 camshafts, higher flow A/C, mufflers and 110 cu in for your model. The ECM has a factory flash in it for your combination. Yes, the bike can be improved from the factory stock tune but I do not believe they (HD) will do it. You going to need to use an aftermarket tuner to do it. The exhaust can be inproved as well but it's up to you if you want to change it around any.

I've purchased a bunch of CVO's over the years and they all came with covers.  I can't personally speak to the 2014's, but I'd be real surprised if they didn't come with covers...

I have not found a replacement windshield that fits the CVO bracket for the 13 / 14 CVO Kings.

Steve answered most other questions. 

For Tuner, I would use the TTS Master Tune.  I have one on my 12 CVO road Glide, one on my wives 13 Street Glide and one on my built motor CVO Road King.  I have use the TTS on my 09 which I sold and my wives 11 which was sold.  (Steve is the maker of TTS)

For exhaust, go with Fullsac.  He has a "D" head pipe the factory heat shields go over, looks stock, performs better, no cat.  Then use Fullsac baffles in the factory mufflers.  Again whats on all our bikes.

I only repeat buy what works.  Fullsac is also vender on here.  Check the exhaust forum

Tell your dealer you didn't get the cover.  They should be happy to get a replacement (no charge, of course).

Got a cover with mine. Had mine staged 1 by the dealer, they used the SEPST, and I put on V&H slip ons. No issues with warranty, but I am in the UK, so not sure about the rules in the US

My 2012 cvo ultra classic came with a nice heavy indoor cover with the cvo embroidery on the front

You are supposed to get a cover (it's nice) and a rain sock for the breather.  Be sure to check the rain sock, they gave me the wrong one out of the gate.  A stock RK windshield will fit.  I have been running the dark stock shield in the heat, I got a 22" clear I use when it is cold or if I think I'm going to get wet.  I'm going to try and have the big shield tinted slightly darker than clear but have not done that yet.

YES THEY COME WITH A COVER .THEIR IS NO REPLACEMENT GLASS FOR THE CURVED BRACKETS AS OF NOW BUT ANY ROAD KING WINDSHIELD WILL WORK FROM 1997 TO PRESENT  I HAVE A SHORT DARK SMOKE ONE AND A STOCK CLEAR
