Your problems are normal.  In first gear, and in 5th gear, you have straight cut gears, and they make a bit of noise when the RPM is too low.  This bike likes more RPM, cruising at 2500RPM or more.  Lower than that and you 'lug' the engine and will hear the gear noises.  Not a problem.  You can also look at the Zippers Performance Thunder Max. If you want better performance and cooling, it is very popular also as a replacement for the Harley ECM, and does not need to have a dealer install. It is something you can do yourself with basic tools and a laptop.
