That bike came with a 5 speed for a reason. When the six speed was added, the gearing should have been changed also. I put a 6 in my 06 also, but I changed the gears from the factory 3.15 to 3.37. Adds about 500 rpms and makes 6th gear perfect for high speed cruising. Runs 80 @ 3K. I don't remember what year the toruing bikes changed, but the factory gearing used to be 3.37  but was changed to 3.15,  I guess they did it for EPA reasons. I have the parts list on file somewhere, but that was 6 yrs ago. It's not expensive at all.

Back in '06 the dealer could download a digital tech map to the ECM WITHOUT having to have a tuner like the SERT.  The cost was about $150 and was commonly done to bikes that had the mufflers swapped out and a change to a high flow air cleaner system like the SE backplate and K&N filter setup.  I'm assuming you have the OEM air cleaner setup?  If it's a relatively closed "box" with an oblong filter in it, it's stock.  If it's a round filter and you can see all around the filter medium, it's not stock.  The combinations of downloads available in '06 was limited.  I had the old SE "b" style mufflers on mine with the SE A/C setup and got the download before I ever picked the bike up.  It ran fine.  I later did some changes and had a PCIII added with a tune and the bike never pinged...but, I had the original 5 speed.  However, RPM is RPM, regardless of how it gets there...a bike that runs fine with a 5 speed at 2500 RPM should also run fine with a 6 speed at 2500 RPM.  The RATE at which it accelerated up to 3000 RPM would be different, but nothing else.

Some owners stick parts on their bikes, or the dealer does, and they think "everything will be fine".  That is rarely the case.  Regardless, your bike should not ping...ever...if tuned properly for normal riding.

I ordered a PC-V retrofit, it should be here in a couple days.

Hopefully, that will fix the problems.

Now its off to the Harley Dealer, I just noticed that the chrome cover fell off my right front caliper sometime this weekend.

Is it ever done?

I put a PC-V retrofit on my '06 after putting on Stage 1 intake with stock head pipes and V&H mufflers. Never had a pinging condition before or after. Added V&H dresser duals a couple months ago, received a new map from Fuel Moto and the bike runs very well and nice and cool.

Sounds like the stock already lean setup on these bikes is really rearing it's head with that 6 speed mated to it. The tuner may just help you conquer this issue.

Install was super easy.  It made me suspecious because nothing is ever easy.

The bike runs much better, I rode around town for a few miles to make sure everything was ok, then I hit the on ramp.

I was accelerating hard and the bike started pinging at about 5000 rpm in 4th gear,  I have no idea how fast I was going, I was looking at the tach and listening.

Any idea what the rev limiter is set at?  I didnt hit it.

Although the PCV is a vast improvment, and it runs just fine for everyday riding, I think that the bike still needs to be tuned if Im going to get optimum performance.

But it makes no power past 5k. No reason to run it up against the rev limiter. It's a TOURING BIKE!!!!!! Pick your pipes and have it tuned. Using the HD dowload is usless as it still runs lean and does nothing with timing.  Power Commander 5 is a good tuner, once you get a good map for it. If you are pinging at 5k richen it up and back off on the timing in that range. Once you get the bike dialed in you will love it. The 06's were the last of the REAL CVO MOTORS IMHO!!!!!
