Seems to me that the motor will get more air channelled into it with the use of lowers. The whole idea of vents is for rider comfort. 
Next observation, So many of the lowers I see with speakers have done so with a custom box, Is it not possible to add a HD glove box to the lowers and alter it to suit a speaker set up?

Definitely not only for rider comfort , the engine gets cooler too than with the vents closed , at least the right side .
To add a speaker in the glove box should be possible too , but you should turn the front of the speaker with a small angle upwards into the direction of the rider`s head , i guess .

Just installed my Hog Chopps lowers today. They were very easy to install. They can easily be adjusted to be kept away from the turn signal as stated in some earlier posts. I went with the vivid black. They look OK. I am not crazy about the looks of any lowers on the SERG but it is starting to get colder down south so I thought I would put some on. They definitely keep my legs warmer. Cut down on the wind coming up from underneath which will mean less head turbulence. I have the Clearview large on right now and I can't wait to try a shorter windshield. As far as the heat goes, I think because of the way they funnel more air they will actually keep the engine cooler. As far as the rider and passenger, there are too kinds of heat on a bike, hot and too hot. I will have to wait til summer but I think I will be able to leave them on. Most of the oppressive heat I think comes from the road. Because these cut down on the wind coming from below it may actually make it slightly more comfortable in the summer. We shall see. T.

the lowers do not keep the engine cooler in the summer. I noticed about a 15 degree difference last summer with them on/off, but since it was a fairly mild summer, I left mine on. I did remove the air baffle though and put it back on a month or so ago.
the OEM glove boxes will not work to hold speakers, unless they are very small and light. It's where you start in the fabricating process for the fit to the lowers, but how are you going to mount speakers. you either have to be good with Fiberglass or know someone who does vacuum molding.

I've been looking on E-Bay for a set of Lowers and referring to the HD accessory catalog for part numbers, What is the a difference between the 98-03 lower and the 04-09 lower?

if you want speakers in the lowers then you have to get lower speaker pods, not a HD product. myself and others here have them on our bikes and we sell, paint and install them. there was a change from 03-04, not much but a change. the older styles will fit, but to be sure, get the newer. you won't be able to see the difference, but there is.
these are just a couple of the obstacles of owning a RG vs an EG
