Aux wire from Zumo

I ran the aux input wire from my Zumo out through the handle bar opening and plugged it in. When I unplug it it kind of hangs low enough to flap in the wind. Any good ideas for stowing the wire when not feeding the aux from the Zumo

Unless you're willing to put a velcro strap around the wire and bar when not in use it's going to flap when dangling in the wind.  Only actual good option has been yanking the radio, putting an aux jack in the back of the radio, then running the wire inside the fairing, then never seeing it again and not worrying about it because it's fine and out of the way.

If it is plugged im all the time in the back how do you use the radio? Am I missing something?

When the jack is created a circuit trace is opened up the disables the autosensing of the rear jack.  You'll have to manually choose aux when you want it.  But it works when you choose it.

Cutting the trace in the radio, makes the radio think something is plugged into the AUX jack, so that AUX mode is available for you to select.  AUX will be permanently enabled.
Adding the rear AUX receptacle is just for convenience sake, no cable in the front.
What you might ask next is will I hear the GPS commands?  Answer is no if listening to CD, AM/FM or WB. 
How do most people get around this?, they listen to MP3 music from the GPS, there by allowing the little lady from down under to tell you where to go. 
There other more sophisticated technological solutions to this problem.
