One other thing to try.  Not sure what year yours is but there have been issues with the injector wires being routed improperly and pulling loose from the injectors.  From what I understand you can't see the "disconnect" but if your injector wires are tight, one may have pulled loose or broken.  Heard of intermittent problems such as you describe when this happens.  Easy to check once the back of the tank is lifted up - should be some freeplay in the wires.

What about the coil itself? I know cars can act very strange when moisture gets in the coil.

Jerry, just to trying to think of anything over the years (cars or bikes) seen to allow water migration and cause something like you described.

I'd doubt it's a TSSM.  Would expect that to be an all or nothing for starting the bike but not impact how well it ran once it started.  As mentioned by the gentleman above a coil is at least a possibility.  Plug wires also.  If moisture was getting in the TPS would guess it could do something like you're describing.  Even the ECM itself. 

All of this is supposed to be weather sealed of course.  But you already suspect you're chasing a problem where the moisture protection has failed.  Good luck man.  Things like this can be incredibly annoying.
