Scary noise

I noticed a few days ago that when I shut my bike off when it's good and hot that I get a low clunk clunk. Just started at about 10,000 mi
Scared me enough but today when I was leaving work that I get the same clunk as I let off the clutch and took off. I then notice that while taking off up hill that I get it also.

One possibility that comes to mind is the compensator.  The stock part has a relatively weak spring pack and very limited travel, so it tends to bottom out easily.  If the spring tension has decreased due to fatigue, or if the bolt has loosened, you could be getting a bottoming out of the compensator cam.

I mention the compensator rather than the rear wheel sprocket (IDS), which can also give you a clunk when the rubber biscuits wear out, because you mention hearing it when you shut the engine down.  I assume you do that in neutral, so that situation wouldn't involve the IDS.

Can you make the bike do this when you want?  If so, take it to the dealer and show them.  I suggest you get them to agree that they hear the same thing before you leave the bike, so you don't come back to pick it up after a few days only to be told that they couldn't find a noise.

I can make it do it by holding the front brake as I let out the clutch in first gear.

What you're describing is why I changed my compensator.  Other folk seemed to have the issue with starting but I could really tell it when I pull out in first gear.  It got to the point that you really had to feather the clutch so the compensator wouldnt bottom out and feel/sound like a hammer in the engine.

Also I just noticed that the bike came back from the dealer with one of the two quarts of primary fluid unopened

The 2010 Touring CVO's are supposed to have the updated compensator as standard equipment.  Doesn't mean you actually have it, or if you do perhaps it's defective or the bolt is loose.  Whatever it is, what you're describing is not normal and you should take it to the dealer ASAP.  The fact that you can make it occur at will should make it much easier to get the dealership to actually take it seriously.
