Reprogram ECM if battery goes dead?

My battery went dead a few weeks ago and since then I seem to be getting terrible gas mileage.
I had my bike professionally tuned so do I need to put that program back into the ECM??

No.  You don't say what kind of system you installed but it should be no different than unplugging your PC.  The settings should be stored.  Note that in the shop manual often the first instruction for any procedure is to disconnect the main fuse.  That does not require a reprogramming of the ECM.

That TTS Mastertuner should have held it's programming.

The tuning equipment has nothing to do with it. The program is in the ECM and it doesn't go away by disconnecting the battery. You may want to check to see if you have any codes stored and you can do that with the DataMaster software that comes with Mastertune. Clear any codes you may have and go from there.
