Intermittent miss on 02 Softail

Hoping for some advice on where all to look for this problem.

First a little history on the bike.  It's an 02 Softail Standard that needed quite a bit of work when I bought.  Got it cheap and wanted a fixer upper last year.  Once I got things cleaned up I began working on getting it running right.  It ran really rough when I first got it and knew it had sat for awhile before I got it.  I took the carb off and had it rebuilt and put it back on.  Ran great for awhile.  My boys were riding one day last year and came home and said began to miss.  They clutched it revved it a couple times and cleared out.  I rode it that day and couldn't duplicate it.  Another day and the same thing only worse.  I rode it again and couldn't duplicate it.  Finally I was riding my bagger and my one son was the 02 and it started to do it bad.  We switched bikes and it was missing real bad.  I could clutch it and rev it and wouldn't clear.  I would pull the choke and didn't change the issue whatsoever.  So...it lead me to believe it was electrical.  Anyway...we were about two hours from home and we limped it in to the nearest dealer.  I replaced the Ignition Control Mod and the coil.  The thing ran like a top all the way home.  We rode for another month or so with no problems and it started to do it again.  Thought maybe ICM was going bad again as I heard these are common problems.  Since it was still under warrantee I got the dealership to trade them out.  Ran fine again.  That was pretty at the end of the season last year.  Got it out this year and it did a small miss again. 

This problem only occurs at highway speed.  I can ride this thing all day long around town and can never get it to do it.  It also only seems to do it when it is pretty warm out.  I rode it for over an hour at 70 degrees the other day and it never missed a beat.  As I said it very intermittent.  The only real way I can describe it is that it seems to vapor lock.  Let it cool down and runs good.  Cool weather...runs good.

Just wondering on some thoughts as to what I should be looking for.  On my next weekend I am going to pull the bowl and see if there is any water in it, but I have my doubts on that.

How about a clogged fuel line or some crap in the tank is clogging the fuel filter? I'm guessing you replaced the spark plug wires and plugs? Ignition switch? Take a look at that to make sure the contacts are clean and making a good connection. I have an 02 Heritage Springer and had a gremlin in mine, different issue than yours. After posting here I checked the main circuit breaker, there I found a loose connection and corrosion. I replaced it and so far so good.

Not sure any of the above will help but worth taking a look at.

Yep...new plugs and wires.  Same switch though.  I've had the tank off quite a few times now and the filter and tank look good to me.  I've heard about the switch being bad and when it acts up I have tapped that to see if it would stop it and it didn't change anything so I really don't think that's it.  Thanks for your thoughts on this.  I was hoping there would one thing someone would say that would make me go...yep, that's got to be it.

I'm going to have to get with my buddy who did the carb for me.  I bought the CV performance deluxe kit for him to do for me.  I cant remember what main or idle jets that he put in it.
