Power lost

My 2008 CVO Ultra (110ci) has roughly 50k miles on her which I have recently purchased in June. I installed the V&H rounds slip-ons, stage 1 air cleaner and HD installed the S&E super tuner, my problem is now 1st gear is real jerky and 5th & 6th gear are sluggish, no real power on hand. Its going back to the shop but I wanted to see if I could get any suggestions from anyone whom might be able to give me some idea of where or what to look for from here. Thanks in advance.

Check the basic tune up parts would be my first check then fuel pressure.

Could be a tuning problem, or a fuel system issue. I had a fuel system issue but it affected my lower gears, not the higher ones. It's hard to say really.

Have the same bike, change out the rear pulley from a 66 to a 68, you will be glad you did. It could throw off your speedo, have it tuned by some one data link software

Use brake cleaner with the bike started spray around the throttle body where it bolts to the heads see if the motor stumbles. Just to make sure...

You didn't specifically say if you noticed these problems immediately after making the changes, or how the bike ran before you made those changes.  If I can assume it ran better before the change to the exhaust, air cleaner, and "tune", then I'd say you have a tuning issue.  Did the dealership just load a canned map with that Super Tuner, or did they do a proper tune on a dyno?  Unfortunately a lot of dealerships just sell the SEPST and load one of the maps Harley has, rather than do a proper tune.  And a lot of Harley dealerships that do have a dyno don't have a fully qualified and competent person on staff to do decent tuning.
