A piece of 1/4" threaded rod screwed in to the lower holes in the fairing.  Makes it relatively self aligning during reassembly and nuts on to the threaded rod are easy to start (compared to the screws through the plate in to the fairing.  Have done that to every bike I work on regularly for several years.  Did it to the red bike the first time I had the fairing off of it. 

The only extra care needed is while putting the failing back on.  Just make sure you've not drug any of the small harness legs down beneath the threaded rod.  A quick feel with your fingers and you know.  If you do just shove it back up above where it belongs.  No biggie.

For some reason those holes can be a chore to get a screw started in sometimes.  And the threads can get boogered up.  But not once you've done.  No problem, ever again.

The center insert on my '06 was not properly installed and eventually came out.  I do not think the inserts are threaded into the inner fairing but they are sonic welded.  This is common on plastic parts - an ultrasonic machine causes enough heat to make the plastic pliable enough to allow the insert to be pushed into the hole and then when it cools it holds it very tight (if done properly).  I had to enlarge the hole then used JB Weld to secure the insert.  Worked fine.

I had the same happen on my '03 - just came loose enough so tightening the screw would pull it out.  All I did was put some silicone in the hole then tap the insert back in - never moved again.

Ah, good idea!  Doesn't stop you dropping the nuts into some black hole somewhere that takes you ½ an hour to find them though! :-)
